Another thing I found could lower the noise from the Ipad when used with Itrack dock;
Turn off, show battery in percent.....

I know its an old post but....
This seems to work:
1.Turn up the brightness to 100%
2.Turn off, Update apps in the background.
By the way, the noise was worse in Garageband than in Auria.

I just made recordings on 3 audio tracks, and added a midi track to start playing with keys....and clicks and pops came in, just as you describe.....
Hope they find fix for that soon. Or I will turn to 44.1 kHz....
